Job Summary

The Genetics and Genomics Services (GGS) Division at UCSF Health seeks a bioinformatics programmer with experience in next-generation sequencing data processing, analysis, and stewardship to support clinical and research services for the Genomic Medicine Laboratory (GML) and Clinical Cancer Genomics Lab (CCGL).

The bioinformatics programmer will maintain pipelines supporting genomic analysis for the clinical tests performed by GML: Rapid Whole Genome Sequencing, Exome Sequencing, Hereditary Cancer Panel, and exome subpanels. The bioinformatics programmer will maintain infrastructure to route NGS data between sequencers, UCSF Amazon Web Services Secure Enterprise Cloud, and numerous 3rd party platforms, process raw sequencing data, and kick off appropriate analyses in downstream systems. New pipelines will also be built to support QC analyses, retrospective studies, and to streamline lab operations.

As part of the GML Sequencing Core, the bioinformatics programmer will provide bioinformatics support and manage data return for research customers, performing individualized analyses for a wide variety of NGS projects spanning WGS to ATAC-seq, from Illumina and 10X libraries.

The bioinformatics programmer will assist in managing clinical genomic data storage for GML and CCGL using leading-edge technologies and ensuring compliance with UCSF IT Security guidelines and CLIA-certified lab protocols. The role requires experience in NGS bioinformatics and the highest professionalism in the stewardship of patient data.

The final salary and offer components are subject to additional approvals based on UC policy.

Your placement within the salary range is dependent on a number of factors including your work experience and internal equity within this position classification at UCSF. For positions that are represented by a labor union, placement within the salary range will be guided by the rules in the collective bargaining agreement.

The salary range for this position is $100,000 - $156,900 (Annual Rate).

Department Description

The UCSF Health Center for Clinical Genetics and Genomics spans clinical genetics and genomics services from conception through senescence. Genomic services are a preeminent hub for genetic diagnosis, counseling and testing, and span pre-conception, prenatal, neonatal, cancer, pediatric and adult conditions across UCSF Health and its affiliates. We are a leader in innovative clinical, diagnostic and educational services for local, state, national and international patients. We provide genetic services throughout the system in a financially responsible and cost-effective manner, partnering and collaborating with relevant departments and their leadership. Our goal is to incorporate genomics and precision medicine into everyday practice, develop processes for high value genomic evaluation, build the knowledge base for predictive genomics in diverse populations, assure that genomic information is available and accessible for all our diverse patient populations, and build genomic information management systems, superb bioinformatics, and CLIA-CAP certified genomic services to benefit all UCSF departments and accelerate innovation in clinical care. The overarching goal of our services is to support all departments and clinical services in the provision of precision medical care through preventive/predictive/curative genomics that spans the preconception through senescence. This cutting-edge service will, in the future, integrate other molecular measures in medicine with clinical data, innovative phenotyping and longitudinal tracking for improved wellness, health, diagnostics and therapeutics.

The UCSF Genomic Medicine Laboratory (GML) is a CLIA (Clinical Laboratory Improvement Amendments) accredited clinical genomics laboratory, which offers whole exome sequencing for prenatal, pediatric and adult patient populations. We provide cutting-edge sequencing, bioinformatics, clinical interpretation, and counseling services to diagnose complex clinical cases.

The UCSF Clinical Cancer Genomics Laboratory (CCGL) is a CLIA (Clinical Laboratory Improvement Amendments) accredited clinical genomics laboratory performing standard-of-care and advanced molecular testing for patients with cancer. The CCGL provides the UCSF500 Cancer Gene Panel assay, a molecular test profiling DNA from tumor and normal tissue to identify mutations that may drive a patient's cancer and aid in diagnosis and treatment.

Required Qualifications


  • Bachelor's degree in Bioinformatics or related field
  • 3 years of relevant experience
  • Understanding of relational databases, web interfaces, and operating systems
  • Communication skills to work with both technical and non-technical personnel in multiple fields of expertise and at various levels in the organization
  • Ability to communicate technical information in a clear and concise manner

Preferred Qualifications


  • Master's degree in Bioinformatics or related field
  • 2 years of experience in state-of-the-art bioinformatics data processing pipelines for a range of next-generation sequencing technologies
  • 2 years of experience in analyzing NGS data for gene panels, whole-exome, and whole genome
  • 2 years of experience in managing clinical HIPAA-sensitive data, maintaining the highest standards of data security in processing, storage, and stewardship
  • 1 year of bioinformatics pipeline programming in a cloud environment, such as AWS
  • Strong project management skills
  • Thorough knowledge of modern biology and applicable field of research
  • Knowledge of statistics and the principles of scientific data analysis. Experience with a statistical platform, such as R or Python Pandas and SciPy
